Good progress but issues with Eurika

So everything went pretty swell this weekend. Got to talk to my mentor about future projects, finished texturing Eurika, and my prototype car.

Tuesday in class is where the issues arouse. I was rigging my character and it was going fine. I had to manually go through and weight the uvs because the envolopes where everywhere. I noticed that the shoulder were having troubles working with the clothes as well as the bones causing her to look really bow armed. I tried to fix it and it was going alright untill the skin stopped attaching to the bones completely. I don't really want to delete the bones but at this point i may have too.
